Epidemiological data show that the composition of gut microbiota influences host health, disease status, and even behaviour. However, to confirm these epidemiological observations in controlled experiments, pure cultures of gut anaerobes must be obtained. Since the culture of gut anaerobes is not a simple task due to the large number of bacterial species colonising the intestinal tract, in this study we inoculated 174 different culture media with caecal content from adult hens, and compared the microbiota composition in the original caecal samples and in bacterial masses growing in vitro by 16S rRNA sequencing. In total, 42% of gut microbiota members could be grown in vitro and since there were some species which were not cultured but for which the culture conditions are known, it is likely that more than half of chicken gut microbiota can be grown in vitro. However, there were two lineages of Clostridiales and a single lineage of Bacteroidetes which were common in chicken caecal microbiota but resistant to culture. Of the most selective culture conditions, nutrient broths supplemented with mono- or di-saccharides, including those present in fruits, positively selected for Lactobacillaceae. The addition of bile salts selected for Veillonellaceae and YCFA (yeast casitone fatty acid agar) enriched for Desulfovibrionaceae. In addition, Erysipelotrichaceae were positively selected by colistin, trimethoprim, streptomycin and nalidixic acid. Culture conditions tested in this study can be used for the selective enrichment of desired bacterial species but also point towards the specific functions of individual gut microbiota members.

Avidin is a key egg white antimicrobial protein with strong binding capacity for biotin, an essential growth and immune cell precursor. As such, it is assumed to have a pronounced, though still poorly explored, effect on hatchling phenotype. We tested the effect of experimentally increased egg white avidin concentration (AVIDIN+) on hatching success, chick morphology, post-hatching growth performance and innate immune function in a model bird, Japanese quail (Coturnix japonica). Probability of embryo survival in the late embryonic phase increased with increasing egg weight in control eggs, but not in AVIDIN+ eggs. Chicks hatching from lighter AVIDIN+ eggs had a shorter tarsus than chicks hatching from heavier AVIDIN+ eggs. This suggests that an increase in egg white avidin favours embryo survival in lighter eggs during late embryogenesis, but at the expense of reduced structural body size. Plasma complement activity in 6-day-old AVIDIN+ chicks decreased with increasing body mass and tarsus length; the opposite was observed in control chicks, implying that the later post-hatching innate immune function of larger chicks was compromised by an increase in egg white avidin concentration. Here, we document an important role of egg white antimicrobials in maintenance of embryo viability, avian hatchling morphology and immune phenotype.

Terminal restriction fragment length polymorphism and quantitative PCR showed that the cecal microbiota of chicks up to the age of 21 days was dominated by representatives of the orders Enterobacteriales, Clostridiales, and Lactobacillales. Salmonella enterica serovar Enteritidis infection caused the greatest changes in the gut microbiota when 1-day-old chicks were infected, compared with the infection of 4- and 16-day-old chicks.
