Insulin is a lifesaver for millions of diabetic patients. There is a need for new insulin analogues with more physiological profiles and analogues that will be thermally more stable than human insulin. Here, we describe the chemical engineering of 48 insulin analogues that were designed to have changed binding specificities toward isoforms A and B of the insulin receptor (IR-A and IR-B). We systematically modified insulin at the C-terminus of the B-chain, at the N-terminus of the A-chain, and at A14 and A18 positions. We discovered an insulin analogue that has Cα-carboxyamidated Glu at B31 and Ala at B29 and that has a more than 3-fold-enhanced binding specificity in favor of the "metabolic" IR-B isoform. The analogue is more resistant to the formation of insulin fibrils at 37 °C and is also more efficient in mice than human insulin. Therefore, [AlaB29,GluB31,amideB31]-insulin may be interesting for further clinical evaluation.

Studies of protein unfolding mechanisms are critical for understanding protein functions inside cells, de novo protein design as well as defining the role of protein misfolding in neurodegenerative disorders. Calorimetry has proven indispensable in this regard for recording full energetic profiles of protein unfolding and permitting data fitting based on unfolding pathway models. While both kinetic and thermodynamic protein stability are analysed by varying scan rates and reheating, the latter is rarely used in curve-fitting, leading to a significant loss of information from experiments. To extract this information, we propose fitting both first and second scans simultaneously. Four most common single-peak transition models are considered: (i) fully reversible, (ii) fully irreversible, (iii) partially reversible transitions, and (iv) general three-state models. The method is validated using calorimetry data for chicken egg lysozyme, mutated Protein A, three wild-types of haloalkane dehalogenases, and a mutant stabilized by protein engineering. We show that modelling of reheating increases the precision of determination of unfolding mechanisms, free energies, temperatures, and heat capacity differences. Moreover, this modelling indicates whether alternative refolding pathways might occur upon cooling. The Matlab-based data fitting software tool and its user guide are provided as a supplement.
The opportunistic Gram-negative bacterium Burkholderia cenocepacia causes lethal infections in cystic fibrosis patients. Multivalent mannoside derivatives were prepared as potential inhibitors of lectin BC2L-A, one of the virulence factors deployed by B. cenocepacia in the infection process. An (α1→2)-thio-linked mannobioside mimic bearing an azide functionalized aglycon was conjugated to different multivalent scaffolds such as propargylated calix[4]arenes, methyl gallate and pentaerythritol by azide-alkyne 1,3-dipolar cycloaddition. The interaction between the glycoclusters and the mannose binding BC2L-A lectin from B. cenocepacia was examined by isothermal microcalorimetry, surface plasmon resonance, inhibition of yeast agglutination and analytical ultracentrifugation.

PURPOSE: The aim of this study was to determine fluence corrections necessary to convert absorbed dose to graphite, measured by graphite calorimetry, to absorbed dose to water. Fluence corrections were obtained from experiments and Monte Carlo simulations in low- and high-energy proton beams. METHODS: Fluence corrections were calculated to account for the difference in fluence between water and graphite at equivalent depths. Measurements were performed with narrow proton beams. Plane-parallel-plate ionization chambers with a large collecting area compared to the beam diameter were used to intercept the whole beam. High- and low-energy proton beams were provided by a scanning and double scattering delivery system, respectively. A mathematical formalism was established to relate fluence corrections derived from Monte Carlo simulations, using the fluka code [A. Ferrari et al., "fluka: A multi-particle transport code," in CERN 2005-10, INFN/TC 05/11, SLAC-R-773 (2005) and T. T. Böhlen et al., "The fluka Code: Developments and challenges for high energy and medical applications," Nucl. Data Sheets 120, 211-214 (2014)], to partial fluence corrections measured experimentally. RESULTS: A good agreement was found between the partial fluence corrections derived by Monte Carlo simulations and those determined experimentally. For a high-energy beam of 180 MeV, the fluence corrections from Monte Carlo simulations were found to increase from 0.99 to 1.04 with depth. In the case of a low-energy beam of 60 MeV, the magnitude of fluence corrections was approximately 0.99 at all depths when calculated in the sensitive area of the chamber used in the experiments. Fluence correction calculations were also performed for a larger area and found to increase from 0.99 at the surface to 1.01 at greater depths. CONCLUSIONS: Fluence corrections obtained experimentally are partial fluence corrections because they account for differences in the primary and part of the secondary particle fluence. A correction factor, F(d), has been established to relate fluence corrections defined theoretically to partial fluence corrections derived experimentally. The findings presented here are also relevant to water and tissue-equivalent-plastic materials given their carbon content.

K udržování buněčné homeostázy je nutné, aby buněčné proteiny vytvářely složité a dynamické molekulární komplexy. Proto je i vysvětlení základních fyziologických procesů na molekulární úrovni založeno na studiu protein‑proteinových interakcí. Nejdříve probíhá kvalitativní analýza proteinových komplexů. Následně jsou identifikované proteinové interakce kvantifikovány po biochemické stránce. Detailní informace o strukturní podstatě daných protein‑proteinových interakcí pak mohou být získány pomocí krystalografických metod. Náhled do uspořádání proteinových komplexů na molekulární úrovni umožňuje racionálně navrhovat nové syntetické látky, které cíleně ovlivňují proteinové interakce a tím i nejrůznější fyziologické nebo patologické procesy. Tato souhrnná práce je zaměřena na popis nejčastěji používaných metod pro kvalitativní i kvantitativní hodnocení proteinových interakcí. Metody koimunoprecipitace (Co‑IP) a afinitní koprecipitace je možné využít jako prvotní nástroj pro identifikaci interakčních partnerů studovaného proteinu. Detailní biochemická analýza mezimolekulární interakce pak vyžaduje definování kinetických a termodynamických parametrů. Pro studium afinity dvou interakčních partnerů a kinetiky reakce je možné použít metodu rezonance povrchového plazmonu (surface plasmon resonance – SPR), pro studium afinity a inhibičního potenciálu inhibitorů metodu fluorescenční polarizace (FP) a pro detailní popis afinity a termodynamických parametrů interakce (∆G, ∆H a ∆S) metodu izotermální titrační kalorimetrie (isothermal titration calorimetry – ITC). Výzkum proteinových interakcí na molekulární úrovni je nejen významný pro základní výzkum, ale přináší i nové metodické přístupy, které otvírají další možnosti při racionálním navrhování nových terapeutických látek.
In order to maintain cellular homeostasis, cellular proteins coexist in complex and variable molecular assemblies. Therefore, understanding of major physiological processes at molecular level is based on analysis of protein‑protein interaction networks. Firstly, composition of the molecular assembly has to be qualitatively analyzed. In the next step, quantitative biochemical properties of the identified protein‑protein interactions are determined. Detailed information about the protein‑protein interaction interface can be obtained by crystallographic methods. Accordingly, the insight into the molecular architecture of these protein‑protein complexes allows us to rationally design new synthetic compounds that specifically influence various physiological or pathological processes by targeted modulation of protein interactions. This review is focused on description of the most used methods applied in both qualitative and quantitative analysis of protein‑protein interactions. Co‑immunoprecipitation and affinity co‑precipitation are basic methods designed for qualitative analysis of protein binding partners. Further biochemical analysis of the interaction requires definition of kinetic and thermodynamic parameters. Surface plasmon resonance (SPR) is used for description of affinity and kinetic profile of the interaction, fluorescence polarization (FP) method for fast determination of inhibition potential of inhibitors and isothermal titration calorimetry (ITC) for definition of thermodynamic parameters of the interaction (∆G, ∆H and ∆S). Besides the importance of uncovering the molecular basis of protein interactions for basic research, the same methodological approaches open new possibilities in rational design of novel therapeutic agents. Za posledné dve desaťročia pozorujeme rýchly nárast infekcií spôsobených mikroorganizmami s mnohonásobnou rezistenciou. Naše možnosti antibiotickej terapie sú vystavené obrovskému nebezpečenstvu v dôsledku šírenia rezistentných patogénov. Mnoho štúdií dokazuje, že včasné poskytnutie primeranej antibiotickej liečby je nesmierne dôležité pri záchrane života. Momentálne sa lekári spoliehaju na klinické, epidemiologické a demografické údaje, ktoré im napomáhajú pri výbere empirickej terapie, nakoľko výsledky kultivácie a testovania citlivosti na antibiotiká môžu trvať až 48 hod. a dlhšie. A preto je nevyhnutný záujem o skorú a citlivejšiu detekciu rezistentných baktérií. V tomto prehľade poskytujeme zhrnutie najpokročilejších metód (techniky založené na PCR, prietoková cytometria, hmotnostná spektrometria, mikročipy a iné) určených na rýchlu detekciu antibiotickej rezistencie u baktérií, ktoré by sa mohli stať vo veľmi blízkej budúcnosti cennými alternatívami k už existujúcim metódam (fenotypové metódy).
The past two decades have witnessed increasing infections due to multidrug-resistant bacteria. Therefore, transmission of these pathogens could limit the antibiotic therapy options. Many reports suggest that initiation of appropriate antimicrobial therapy can be lifesaving. Physicians rely on combination of clinical, epidemiological and demographic data to guide empirical therapy because results of culture and antimicrobial susceptibility testing may require 48 hours or longer. Therefore, an ongoing effort for the development of earUer and more sensitive detection of resistant bacteria is inevitable. This review presents a summary of the most advanced methods (e.g. PCR-based techniques, flow cytometry, mass spectrometry, microarrays and others) that are able to rapidly detect antibiotic resistance in bacterial pathogens which have the potential to become valuable alternatives to the existing methods (standard phenotypic resistance testing) in the very near future.

The effect of terminal GLY114* deletion on the binding affinity of the PA-IIL lectin toward L: -fucose was investigated. Both experimental (isothermal titration calorimetry) and computational (molecular dynamics simulations) methods have shown that the deletion mutation decreases the L-fucose affinity. It implies that the PA-IIL saccharide binding affinity is influenced by the dimerization of the lectin. A detailed analysis of computational data confirms the key role of electrostatic interactions in the PA-IIL/saccharide binding.
