Cross-linking mass spectrometry (MS) has substantially matured as a method over the past 2 decades through parallel development in multiple labs, demonstrating its applicability to protein structure determination, conformation analysis, and mapping protein interactions in complex mixtures. Cross-linking MS has become a much-appreciated and routinely applied tool, especially in structural biology. Therefore, it is timely that the community commits to the development of methodological and reporting standards. This white paper builds on an open process comprising a number of events at community conferences since 2015 and identifies aspects of Cross-linking MS for which guidelines should be developed as part of a Cross-linking MS standards initiative.

Prostate cancer (PCa) is the second most frequent cancer in men worldwide. Distinguishing between the nonaggressive and aggressive forms of this disease is difficult, and a means to better characterize molecular patterns that could aid in diagnosis is urgently needed. Here, we compare the proteomic profiles of PCa and benign prostatic hyperplasia (BPH) in an effort to elucidate underlying mechanisms of oncogenesis. We compared protein expression in PCa and BPH tissue biopsies using quantitative tandem mass tag (TMT) and a MultiNotch data acquisition proteomic on an Orbitrap Fusion. Four proteins that were observed to be differentially abundant in the mass spectrometry analysis were selected for further comparison with quantitative real-time PCR: S100A4, L-lactate dehydrogenase B-chain (LDHB), Phosphatidylethanolamine-binding-protein 1-RAF (RKIP), and Ras suppressor-protein-1 (RSU1). Mass spectrometry showed RKIP and RSU1 to be upregulated in PCa, while S100A4 and LDHB were upregulated in BPH. q-PCR results were in agreement with quantitative proteomic data in BPH tissue but disagree with gene expression analysis of PCa samples. These four elements showed higher gene expression in BPH than in PCa. Taken together, our results complement and reinforce the current understanding of prostate cancer progression.

This review presents the developments and applications of microchip electromigration methods in the separation and analysis of peptides and proteins in the period 2011-mid-2016. The developments in sample preparation and preconcentration, microchannel material, and surface treatment are described. Separations by various microchip electromigration methods (zone electrophoresis in free and sieving media, affinity electrophoresis, isotachophoresis, isoelectric focusing, electrokinetic chromatography, and electrochromatography) are demonstrated. Advances in detection methods are reported and novel applications in the areas of proteomics and peptidomics, quality control of peptide and protein pharmaceuticals, analysis of proteins and peptides in biomatrices, and determination of physicochemical parameters are shown.

Hmotnostní spektrometrie je neodmyslitelnou součástí moderní proteomiky. Při analýzách proteinů, ale i jiných biochemických molekul, nacházejí uplatnění různé typy hmotnostních spektrometrů. Článek se zabývá porovnáním hmotnostních spektrometrů na principu MALDI-TOF (Matrix Assisted Laser Desorption Ionisation–Time of Flight) a LC-Q LC-Q-TOF (Liquid Chromatography Quadrupole Time of Flight) z různých hledisek.
Mass spectrometry is inseparable part of modern proteomics. Different types of mass spectrometers are involved in analysis of proteins or the other biomolecules. The article compares mass spectrometers based on principles MALDI-TOF (Matrix Assisted Laser Desorption Ionisation–Time of Flight) and LC-Q LC-Q-TOF (Liquid Chromatography Quadrupole Time of Flight) from different point of views.

Magnetic bead cellulose activated with divinyl sulfone was used for the immobilization of Staphylococcus aureus endoproteinase Glu-C (EC 3.4.21.19). The immobilized proteinase was characterized by increased thermostability, by decreased self-cleavage activity, and a possibility of repeated use. The prepared immobilized enzyme was applied for the proteolytic cleavage of α-casein and BSA under different conditions (different composition of buffers, different pH, and different time of digestion). The possibilities of the direct use of enzyme reaction products for MALDI TOF MS analysis were shown.

Přestože děláme velké pokroky v objasňování molekulární podstaty mnohých onemocnění, stále je zde mnoho nezodpovězených otázek týkajících se patogeneze nádorových onemocnění, případně vývoje efektivních metod pro včasnou diagnostiku a léčbu. Současný zájem o proteomiku vzrůstá částečně i proto, že proteomika nabízí metody, které dokážou překonat nedostatky jiných metod, a zároveň nabízí možnost sledovat procesy, které vedou k patologickým změnám v organizmu v průběhu onemocnění. Tato práce přináší přehled o vývoji a významu proteomiky pro studium onkohematologických onemocnění. Dále pak uvádí přehled nejnovějších metod používaných v proteomice, zabývá se problémy souvisejícími s používáním komplexního biologického materiálu, popisuje využití proteomiky na Ústavu hematologie a krevní transfuze v charakterizaci myelodysplastického syndromu (MDS) a chronické myeloidní leukemie. Na závěr uvádíme naše zkušenosti s vývojem proteinového čipu s on-line detekcí optickou metodou rezonance povrchového plazmonu pro studium patogeneze MDS onemocnění.
Despite great advances in our understanding of the molecular basis of many diseases, there are still substantial gaps in our understanding of oncohematological diseases as well as in the development of effective strategies for early diagnosis and for treatment. The current interest in proteomics is growing partly due to the prospects that proteomic methods offer and hopefully overcome limitations of other approaches. At the Institute of Hematology and Blood Transfusion the proteomics of oncohematological diseases, especially myelodysplastic syndrome and chronic myeloid leukaemia, has been studied. This work gives an overview of development and importance of proteomics for studying the oncohematological diseases. Furthermore, it introduces several new methods applied in proteomics, deals with problems attached to working with complex biological samples, and at the end describes our latest development of a protein chip with on-line detection using an optical method – the surface plasmon resonance – for characterizing MDS pathogenesis.

Two-dimensional differential gel electrophoresis (2-D DIGE) is a modification of the well-known twodimensional method (2-DE). The new method enables separation of two protein samples on one 2-D gel thus avoiding problems associated with reproducibility of 2-D gels and makes it possible to compare different samples. The only extra step in 2-D DIGE is sample labelling with cyanine fluorescent dyes (CyDyesTM). Two types of labelling are used: with succinimidyl esters and with maleimide derivatives of the dyes to label lysine and cysteine residues, respectively. For detection and quantification of protein spots in gels, a special fluorescent scanner or a CCD camera are required. From densitometric analysis of 2-D DIGE gels, sets of multidimensional data are obtained, which are then analysed by statistical methods. Protein spots can be cut from 2-D DIGE gels and further analysed by MS. The 2-D DIGE method affords much better quantification of proteins in samples. The separation of two samples at a time leads to a large reduction in the used amount of 2-D gels.
