Cancers of the upper GIT are common but very difficult to treat cancers. The prognosis of patients with tumors of the upper GIT is uncertain and treatment options are limited. Currently, there is intensive search for biomarkers that allow early diagnosis and monitoring of response to treatment. The project will create a database of patients with cancers of the upper GIT. Intraoperative or endoscopically removed tumor material will be archived in a tumor bank for subsequent validation studies, and part, after processing will be transplanted subcutaneously into immuno-deficient mice which will serve as a model for finding biomarkers. The mouse serum will be subject to the mass spectrometric method (LC-MS/MS, MALDI) to identify human secretory heterologous proteins, released from the transplanted tumor. These proteins will be evaluated and validated for their potential as biomarkers of cancer and thus contribute to earlier diagnosis and improved prognosis of these diseases.
Karcinomy horního gastrointestinálního traktu jsou častým a velmi obtížně léčitelným nádorovým onemocněním. Prognóza pacientů s nádory horního GITu je nejistá, léčebné možnosti omezené. V současnosti probíhá intenzivní hledání biomarkerů, které umožní včasnou diagnostiku a sledování odpovědi na léčbu. V rámci projektu bude vytvořena databáze pacientů s karcinomy horního GITu. Peroperačně nebo při endoskopických výkonech bude odebírán nádorový materiál, který bude archivován v nádorové bance pro pozdější validační studie, a částečně po zpracování bude transplantován imunodeficitním myším, které budou sloužit jako model pro hledání biomarkerů. V myším séru budou hmotnostně spektrometrickými metodami (LC-MS/MS, MALDI) identifikovány heterologní lidské proteiny, uvolněné z transplantovaného nádoru. U těchto proteinů bude hodnocen a validován jejich potenciál stát se biomarkery nádorových onemocnění a přispět ke včasnější diagnostice a tím ke zlepšení prognózy onemocnění.

Whole genome amplification replicates the entire DNA content of a sample and can thus help to circumvent material limitations when insufficient DNA is available for planned genetic analyses. However, there are conflicting data in the literature whether whole genome amplification introduces bias or reflects precisely the spectrum of starting DNA. We analyzed the origins of discrepancies in KRAS (Kirsten rat sarcoma viral oncogene homolog gene) mutation detection in six of ten samples amplified using the GenomePlex® Tissue Whole Genome Amplification kit 5 (WGA5; Sigma-Aldrich, St. Louis, MO, USA) and KRAS StripAssay® (KRAS SA; ViennaLab Diagnostics, Vienna, Austria). We undertook reextraction, reamplification, retyping, authentication, reanalysis, and reinterpretation to determine whether the discrepancies originated during the preanalytical, analytical, and/or interpretative phase of genotyping. We conclude that a combination of glass slide/sample heterogeneity and biased amplification due to stochastic effects in the early phases of whole genome amplification (WGA) may have adversely affected the results obtained. Our findings are relevant for both forensic genetics testing and massively parallel sequencing using preamplification.
